If you want custom storage directories just make different storage paths in /etc/exports . Keep the "boot" disk option the same if you want them to use the same SYSTEM file and use a unique "disk" nfs path.

To set specific boot paths for each of your boxes just name the config files off the mac address IE:

Code:
/tftpboot/pxelinux.cfg/01-00-01-2e-27-37-86
/tftpboot/pxelinux.cfg/01-00-1c-c0-1b-66-31
/tftpboot/pxelinux.cfg/01-00-30-18-af-2b-4d
/tftpboot/pxelinux.cfg/default

If you insist on customizing the squashfs SYSTEM file (although there is not much in there) you can unsquash edit and resquash: (on an ubuntu host or vm)

Code:
apt-get install squashfs-tools
unsquashfs SYSTEM
cd squashfs-root/
edit all the files you want
cd ..
rm SYSTEM
mksquashfs squashfs-root SYSTEM

Please keep in mind you will not be able to change any of the initramfs stuff without a re-compile as the initramfs is built into the kernel file unlike most distros that keep it separate to update stuff. This would include all your pre-boot enviroment changes.
